Question
What would be the least expensive way to travel from Brussels to Munich, Germany in late September? Which websites or companies are the best ones to check online? So far travelling by train seems like the best option. Thanks!

If you are looking strictly for the cheapest option then one of the many hitch-hiking sites is best.
In any case bus - Eurolines - will be cheaper than train.
